Hi Bob! You've been given the answer on how to get flush plugs. A flush cutting saw is your best bet. As for scratching your finish? Yes, you might get a few scratches with the saw, but here's how to avoid that - - Put a piece of paper (bond paper will work) between the saw body and the surface and hold the saw to the paper while sawing.
I've always found it best to sand the plug a bit after sawing, but that operation will also scratch your finish a little. Use a finish sandpaper on a block. Then touch up your finish!
