This same lever is used to adjust the height of the tool rest, so depending on what he/she was doing it is likely to have been used. Of course they might have had a universal tool rest and used that....
It might have been removed for shipping or moving as they can get in the way, that is another theory but who of us knows, well that is unless you were the previous owner.

Because the plastic on the handle is black, does this indicate it is an aftermarket part?

I also got a lathe duplicator with the SS so maybe the OP didn't use the tool rest much either. There is still a hardboard profile mounted in the duplicator frame.

Not neseccarily(SS made both red and black ones), but the knob shape is 'unusual'.

There are quite a number of redrawn exploded parts listing in PDF form that you can zoom into for a perspective view that may be helpful on what goes where.
Also the PDF on Buying a Used Shopsmith can help with photos etc. to help you make sure you have all the pieces that should be there, and even sometimes help insure the pieces you have are correct for the model you have.
