I know there are conditions were the setup can leave 2 tools connected to the power head unit but I think its not a good idea in general from a safety point of view. Well- i like your idea of clamping some MDF to the table and then aligning to its surface.
Maybe a table size piece of mdf with some places for attachments , like a small vise etc...solves the problem for both big and small pieces.

I've never looked at mine that closely, though i do see table deflection when the drill comes into contact with the wood-more like radial deflection from the mount point on the way tubes. Is the deflected area that large ? I mean if your stock spans over the deflected area of the table, it may be a ...

Alright-finally worked my way thru this little project. In the end I took Roberts advice and ran the base cuts on the table saw. Well-the PowerPro headstock weighs about 70 lbs..so i dont think you are near a weigh limit but that does look like it need some further securing
