Hi,
Rockler keeps putting these on sale and I always seem to need a few for projects... so from my shop to yours yet another modified wooden hand screw clamp.
First a picture of the modification:

As you can see they are simple cuts to create a square in the clamp face. This works well to hold either square stock or round stock. Since it is up to you how big or small to make the cuts and how many sizes and spacing you need not go with the arrangement I have shown. The cuts were made with a bandsaw without taking the clamp apart. You could however take it apart and use a table saw or ?? to make the cuts and add some between the two screw positions. You might even have enough room to hand cut them while they rather then taking it apart if you want a position between the screws.
The last two photos show two dowels being held as you might see if one wanted to drill holes in the ends... I don't make pens but I would guess you would want to make sure of the alignment for deeper holes.......
